Yeh that happens all the time with the elite. I never bothered learning how to fix it. My advice is copy everything from the mc's information in a meta editor. and paste it over all the right spots for an elite in the meta editor.

Did you get the marine tag from delta approach? It has to be on that map, or else its a regular marine.
Also, did you set Chunk 5, under variation to default? If you didn't, then the marines come out differently, and in random combinations.

Yeah, you need the hlmt of the marine from 05a_Deltaapproach.map and you need to set the permutations and stuff in the relevant chunks.

Yeah, transfer the [hlmt] for the marine from 05a_Deltaapproach.map.
Then, swap the elite or mc hlmt for the marine.
Then, go to the marine hlmt tag, and go into the meta editor.
Under Variation, select Chunk 5 and switch it from odst_cky to Default.
Of course, you need to null out or swap the UDLG tags to the masterchief.
Also, under Offset 144, change it to a [udlg] tag and to the masterchief.
Then again, you need to set the health, shields, and shaders, but those are in other tutorials.

since you just did an hlmt swap of the elite you have to fix the hand markers in the bipd tag. In the bipd tag there are two string ids a right_hand_elite and a left_hand_elite. Just get rid of the elite part and it should fix the hands.
